If I set permissions on a company level (giving people in my organization "Workspace Manager" or "Author" for example, does this apply to every Workspace? Or can I set permissions on a per workspace basis?

Good question for the security-minded folks out there!
Permissions and roles are indeed set on a workspace basis, so that you can intentionally limit who is accessing each workspace that you own and how they are able to use it.
