No, if you go the custom SMTP route, you will need to send all your emails through the custom SMTP service(s). You can learn about the upsides and the downsides of doing so here: https://customer.io/docs/use-your-smtp-server/
Since we already have a feature request for allowing a split between a custom SMTP and default sending, though, would you mind sharing your use case with me? We hope to have this new option implemented someday.
